In your client program (Cypheus?) hopefully there is an option to specify the data format type (1D-MH, 2D-MR, or 2D-MMR).

It should be in the client program. But if needed you could set "Use2D: no" in /var/spool/hylafax/etc/config.


Also, if the file is
converted again, does that mean there will be more loss of detail?



No. T.4 and T.6 data are not lossy. You can decompress and reconvert all you want without any loss of image quality.
