While not trivial, this would seem doable.

One approach could be to send the mail through a filter that turns it into
a postscript file, with your logo embedded. Then HylaFax converts the
newly-formed postscript page into a fax and you have your logo on every
sheet. Maybe the best way to tackle this is as a postscript issue rather
than a fax one.
