Have a config.ttyS1.night and a config.ttyS1.day. Run a cron job that copies the respective config file at the appropriate time to config.ttyS1 and also run faxconfig to implement those changes without needing to restart faxgetty (so it can re-read the file).

In my config file I have defined

ModemGroup: "any: ttyS0"     # outbound
ModemGroup: "inbound: ttyS1" # outbound

What do I do with "TimeOfDay" to apply it to only ttyS1?

TimeOfDay applies to the whole outbound queueing server, not just the availability of a particular modem, so it's not what you're looking for unless you run two separate servers.
