It depends on how you perform the upgrade. Normally if you stop the HylaFAX daemons (faxgetty, hfaxd, faxq), wait for them to exit (faxq can wait a while for faxsend to exit first), and then upgrade there will be no problem with sendq and/or docq being altered at all.
